Acid Res论文(2003)也已被引用278次,关于拟南芥转录调控因子研究的PLANT PHYSIOL论文(2004)被引用282次,在棉纤维发育分子机制和拟南芥转录调控因子研究等方面做出了显著贡献。首次完成雷蒙德氏棉基因组、亚洲棉基因组及陆地棉基因组序列草图,发现长末端重复反转座子序列插入是导致棉花A基因组与D基因组大小差异两倍之巨的根本原因。发现A0,而不是前人推测的A1或A2,演化产生了主导世界棉纤维产业的四倍体陆地棉At亚基因组,解决了困扰棉花研究相当长时期的理论问题。以第一发明人获得授权国家发明专利12项。有关棉花纤维细胞伸长发育的基础研究已在2008年获得教育部自然科学一等奖,在2011年获得国家自然科学二等奖,2012年获得何梁何利科学与技术进步奖。
(一)棉花基因组、比较基因组及演化研究。陆地棉是在1~2百万年前由亚洲棉(A基因组)和雷蒙德氏棉(D基因组)杂交和染色体加倍而形成的。陆地棉纤维长度大于3厘米,亚洲棉的纤维只有1.3~1.5厘米,而雷蒙德氏棉几乎没有纤维。我们测序并组装了二倍体棉花D基因组、A基因组及四倍体棉花AD基因组,先后在Nature Genetics (2012, 2014) 和Nature Biotech发表了雷蒙德氏棉基因组、亚洲棉基因组及陆地棉基因组序列草图,发现亚洲棉基因组为1,724 Mb,含有41,330编码蛋白的基因;雷蒙德氏棉基因组为775 Mb,含有40,976个编码蛋白的基因;陆地棉全基因组序列为2,173 Mb,含有大约76,943个编码蛋白的基因。进一步分析发现, LTR (长末端重复的反转座子) 插入导致了棉花A基因组(1,694 Mb)与D基因组(775.2 Mb)约两倍的差异。功能基因组学分析显示,At亚基因组起源的基因在纤维发育过程中的绝对表达强度和持续时间都显著大于A基因组的同源基因。基于上述测序组装的亚洲棉参考基因组,进一步对现存A基因组亚洲棉和草棉进行重测序及重要农艺性状GWAS分析,发现GaKASIII基因存在一个非同义突变位点,该突变位点引起半胱氨酸到精氨酸的替换,该位点的变化与棉花种子油脂肪酸C16:0 and C16:1组分变化有关。实验证明GaGSTF9基因受棉花枯萎病显著诱导。通过混池测序和GWAS联合分析,鉴定得到了一个与棉纤维发育相关的QTL区间。该工作为棉花遗传研究和分子育种提供了丰富的资源,并加深了对A基因组棉花特别是中国亚洲棉群体进化的认识。
(二)棉纤维伸长分子机制研究。开展了棉纤维伸长发育相关功能基因的克隆、表达及基因表达产物的生物学功能研究,首次发现植物激素乙烯参与调控棉纤维细胞伸长,揭示了棉纤维发育的分子机制,为大幅度提高棉纤维品质提供了理论依据。成功构建了高质量陆地棉胚珠cDNA文库,有93,730条棉花EST序列被NCBI收录,占世界现有棉花EST总量约25%。获得28,141条UniEST,占全世界陆地棉UniEST数的70%左右。首次利用抑制性减法杂交技术在国际上开展了大规模棉纤维中差异表达基因的分离工作,共鉴定172个纤维特异或优势表达基因(Nucleic Acids Res, 2003)。建成了具有国际领先水平的大型高通量陆地棉cDNA芯片,获得了纤维伸长时期的基因表达谱。鉴定获得778个棉花纤维特异表达基因,发现乙烯生物合成途径是最显著的纤维特异上调生化途径。植物生理学研究表明,极低浓度乙烯导致棉纤维显著伸长,达到未处理野生型胚珠对照组的2.5倍以上。乙烯生物合成特异性抑制剂AVG能完全阻断纤维伸长,却没有显著影响胚珠细胞发育,显示乙烯可能在棉花纤维细胞伸长过程中具有主导作用(Plant Cell,2006)。首次证明超长链脂肪酸参与植物激素信号转导,发现超长链脂肪酸通过调控植物激素乙烯的生物合,促进棉纤维伸长。鉴定并克隆了4个在开花后10-15天的陆地棉纤维细胞中特异性高表达的超长链脂肪酸延伸酶基因,并用遗传学实验证明,超长链脂肪酸是植物细胞伸长和发育所必需的(Plant Cell, 2007)。相关论文已被包括Annu Rev Plant Biol,Plant Cell,PNAS,Genome Res,PLOS Genetics,Plant J和Plant Physiol等SCI刊物引用并获得了较高的评价。
(三)转录调控因子与拟南芥发育研究。作为主要通讯作者,与国内外11家实验室合作克隆了1282个拟南芥转录调控因子基因(Plant Physiol,2004),深入研究了所克隆的146个受植物激素乙烯及多种环境胁迫诱导表达的AP2/EREBP家族成员的表达规律及生物学功能,找到了一批可能参与调控各种生理过程的受不同环境条件或处理诱导表达的转录调控因子基因,做出了有独到见解的工作,发表了多篇被学术界较为广泛引用的研究论文(Plant Molecular Biology,2005;Curr Opin Plant Biol,2006)。在拟南芥中,WUS (WUSCHEL) 和CLV (CLAVATA) 形成一个反馈调节环,使干细胞保持连续不断的自我更新和平衡。研究发现,bard1-3完全敲除突变体拟南芥茎端分生组织出现强烈的异常,大量细胞快速增生,但缺少正常的组织分化,只能形成很多管状突起。突变体中WUS的表达区域从组织中心转移到外表皮和皮层细胞,其表达位置和转录本数量都发生了十分显著的变化。wus-1 bard1-3双突变体以及BARD1过表达转基因拟南芥的表型都与wus-1的表型相似,显示BARD1可能通过限制WUS表达区域来调节茎尖分生组织的功能。体外免疫共沉淀和染色质免疫共沉淀实验证实,BARD1可能与染色质重塑蛋白SYD-2发生相互作用,从而影响WUS基因启动子区核小体的形成和该基因表达的效率,改变拟南芥干细胞发生与分化的进程(Plant Cell,2008)。鉴于这项工作的重要性,Plant Signaling & Behavior杂志邀请朱玉贤撰写了综述论文(PSB,2009),Faculty of 1000也专门推荐了该论文。研究了碱性螺旋-环-螺旋转录调控因子PIF3参与植物光形态建成的分子机理,发现该蛋白主要以同源二体的形式结合在光诱导表达基因相关启动子区,与受红光激活进入细胞核内的光敏素B(植物体内主要的光受体)同源二体结合形成异源四聚体,从而激活下游靶基因表达(PNAS,2000)。研究发现受光调节的在种子发芽期特异性积累的叶绿体RNA结合蛋白cp29A和cp29B有5个异构体形式,其中两个翻译后修饰的异构体均表现为明显受光调控。在完全黑暗条件下生长的拟南芥黄化苗中,这两个蛋白的N-端乙酰化和N-端被剪切掉的异构体丰度极低。恢复光照6-9小时,其积累量达到正常光照条件下绿色幼苗中的水平。
(四)其他有关贡献和荣誉。所主编的《现代分子生物学》一书在1997年2月第一次出版,1999年先后获得中国国家图书提名奖、中国国家科技图书二等奖和教育部科技进步二等奖,至今已出版(第五版)发行超过70万册,成为我国大学生物学专业本科生分子生物学首选教材和国家“十一五规划教材”,也是研究生入学考试中有关分子生物学课程最广泛认可的参考书之一。《现代分子生物学》第5版已在2021年获得首届全国教材建设奖二等奖。多次为Plant Physiol., PLos Genetics, Genome Biol., BMC Genomics, BMC Plant Biol., Plant Mol. Biol等学术刊物审稿,为美国农业部(USDA)和美国自然科学基金委(NSF)评审科研基金申请。多次应邀在国内外重要学术会议,如世界棉花大会、棉花基因组学大会、世界植物分子生物学大会、中国植物生理学全国代表大会、中国遗传学会全国代表大会等做报告。被芬兰OULU大学授予荣誉博士(Honorary Doctor)学位。
